Iger is staying as chairman and working on creative projects - but this essentially separates him from what Chapek is doing.
Chapek has a reputation as a guy who cuts costs to boost profitability at the Parks & Products divisions (which still is the main source of Disney's income. The movies are simply advertising for the parks and products). Chapek's not a popular guy with fans of the Parks or people who work at the Parks, but he boosted profits.
Disney isn't going to have a good year with the corona virus threatening park profits. The highs of Avengers and the Star Wars sequel trilogy are over. The speculation is that Chapek could be the guy who's comes in and is able to cut costs and improve profitability in leaner times.
The MCU likely won't be impacted that much, except probably maybe gimmicks to keep the budgets down. Taking risks on films or smaller budget films with less commercial appeal or less merchandising potential - that's where it might be impacted. Could the MCU do their own Joker?
Probably depends on what happens with other films and if the parks take a major hit due to the corona virus. If they see the American parks have their business impacted, then who knows. This move stresses that Parks & Products still is the key business unit for Disney.

Um? Doesn't that just make him second in command?
As CEO, Chapek will pick his team, that may or may not include Horn and Feige. Iger, being the former CEO will respect that.
The MCU is their golden goose right until some bombs nothing is changing.
MCU/Kevin Feige is swollen with success & has previously used his considerable leverage to direct change within the Disney MCU.
I imagine that If Chapek tries any funny business with him, watch how fast Warner Brothers backs up the armored trucks of gold bullions to Feige's house to sign him.

Because it has nothing to do with a franchise that’s brought in Disney over $5 billion in box office.
Anyway, I can’t imagine there’d be any changes to Marvel. As others have pointed out, Marvel is pretty much Disney’s crown jewel and they’ll probably let Feige keep doing what he’s doing.
