I really enjoyed the !mpact line incarnation of the Archie Comics superheroes. Black Hood was a particular favorite of mine.

I have two very different, but completely awesome favorites:
Venture Brothers
The Guild of Calamitous Intent vs. O.S.I and their oversight of superheroes. Just... so many amazing parodies of heroes in there, and way more continuity and characterization on what may seem like one-off villains that you'd expect.
