I would do stand alone universes. Each character gets their own universe. No shared universe. Sort of like Marvel MAX. They would be more realistic than the either the mainstream or Ultimates line.

Wolverine: He's the only mutant. Looks older than the mainstream universe. He's being hunted by SHIELD to force him to come back to the Weapon X project. He's looking for X-23. But all he knows is that they made a female clone if him named "Laura".

Daredevil: Wilson Fisk is the most powerful man in New York. He's a beloved businessman who's running for mayor and stands to win in a landslide. But the city has a massive drug problem. Of which Fisk is responsible. There is a name on the street of who runs the drug empire. The police only know him as "The Kingpin" but they don't know his real name. Matt Murdock was blinded by a chemical spill when he was nine. All his other senses were heightened. He knows Fisk is The Kingpin but can't prove it.

Spider-Man:
Basically the Sam Raimi movies. Bit by a genetically engineered spider. Given spider-powers. Natural web shooters. Mary Jane doesn't know him. J. Jonah Jameson hates Spider-Man because he's the only vigilante in the city. Main villain is Norman Osborn. Most of the other villains are created by him.

Punisher: A Marine sniper who comes home from Iraq and his family is killed literally the same day he comes home. The cops know his real name but can't find him. The media calls him "The Punisher".

Iron Man: Tony Stark was born with a heart condition and wasn't expected to live to be 30. He makes his fortune designing a device that would compensate for his weak heart. By the time he is 30 he's developing weapons for the military when a terrorist group called the Ten Rings attacks his factory in Asia. They are the ISIS of Asia. They are a group that wants to restore Asia to it's former glory before it had interactions with Europeans. They are wanted in several Asian countries for terrorist attacks and attempts to overthrow their governments. And their leader, a man who calls himself The Mandarin, wants to unite all of Asia like Genghis Khan did. Since the authorities have had no luck finding him, Stark uses his skills to develop a "robot suit" to go look for them. Think the Ultimates suit. Big. Bulky. Needs all kinds of extra help to get into it. And mostly shoots bullets. With one massive "repulsor" weapon that can destroy an entire city if used improperly.

Black Widow: A Russian spy who defected to the United States, she now is the greatest spy on Earth and is deployed only in the most dangerous of missions.

Captain America: Lost in the Arctic sea after stopping Germany from launching the first nuclear missile that was aimed at London, he is found by some Nordic fishermen in the modern day. After his first appearance, no one believes he's the original Captain America because how could he still be alive after 80 years? Soon after, a neo-Nazi group calling themselves HYDRA starts popping up in Europe. Their symbol is a red skull and they all wear red skull masks when they appear on camera. They are deliberately trying to draw out the "new" Captain America because they blame the "original" for the Nazis losing WW2.
I agree that isolated universes would probably be better but Marvel has become too intertwined, even when it doesn't really make sense.
