It all depends on who attacks first and taking into account that most of the heroes will refuse to help "their" side if it is the attacker.

If humans decide to exterminate mutants, heroes like Thor, Spider-man or Hulk are not going to help humans. If the mutants decide to exterminate the humans, Omegas like Jean or Storm would not help.

    So, whoever attacks first loses.

Considering that mutants are still humans at the core of their being, i would say from a technical point humans.

Especialy since, if no artifical genetic modifications are involved, mutants will always have a chance to produce unpowered human offsprings again and humans will always produce new mutant offsprings eventualy. That's basic mendelian inheritance.
So there will always be unpowered humans if everything remains at natural reproduction.

Unless they wipe each other out in the process or change themself so much that neither side that wins can still be considered "human" or "mutant". In which case the answer is "no one" (See the events of x3 in Powers of Ten)

The whole humans vs. mutants thing makes little sense to me anyway.

First mutants are just humans with super powers. If a Kree gains super powers are they not still considered Kree? Or with Skrulls and Shi'ar?
Why would the introduction of natural (and extremely un-uniform) super powers warrant a complete species seperation for humans but not for the alien races?

It's telling that cosmic marvel beings seem entirely uninterested in the whole "human vs. mutant" (or inhumans) argument, since their own nature is on a whole different level, that all they see is the same species just with super powers or not.

Not to forget if mutants are supposed to be a metaphor for people being "different" (ethnicity, religion, sexual orientation, gender identity, etc.) from a majority and the point of the X-men stories is to point out how pointless these attempts at hatefull, harmfull and/or ignorant seperation are, shouldn't the reader be above the "humans vs mutant" line?

Shouldn't they see the mutants as just humans who are different from themself via a thin layer of "but with weird powers", just like how they should see people of different ethnical appearance, religios believe, sexuality or gender identity as just being like themself but different?

Isn't it the arguments of the hatefull, harmfull and ignorant to consider those who are different "less than humans" or to consider themself "above these lesser beings"? So shouldn't the reader see the "mutants vs. humans" thing as entirely wrong too?

Second the standard result of a mutant having their nature altering super powers surpressed seems to be, that they revert back to a default human state. With Iceman being a prominent example, considering he transforms his entire body into living ice on a monecular level, yet he becomes human again under power surpression.

While at M-day it was shown that various mutants died because their bodies could not revert back to a human state or sustain their changed form, it could very well be attributed to the extremely sudden nature of having the X-gene essentialy janked out of their bodies via a magic spell.

Meanwhile power surpression via natural (Leech) or artifical means (technology), which leaves the X-gene intact usualy seems to result in a much less harmfull reversion, which again seems to bring mutants back to a human state.
Most prominently when the High Evolutionary covered Earth in a mutant power surpressing field back in early 2000s the result was actualy a less harmfull change to a default human state, even with mutants who were born powered. The exception where artifical created or modified mutants of Genosha if i recall right.

So doesn't that mean that the X-gene is rather thin layer of seperation for humans from another?
After all it's more an artifical add-on, put onto humanity by the Celestials, rather than full blown change in the very source code of humanity. Which explains why there are so many ways of surpressing it.
Meanwhile all the other allready vague points by which humans try to seperate themself from another seems to be much stronger than the X-gene as much as it can give awesome powers. Since they remain even if the X-gene is surpressed.

Which was the case in the x3 timeline of Powers of X.

Basically nobody wins but the machines.
If you think about it Mutants are just as likely to end up on that path too. The homo novissima are the result of controlling their evolution via technological and genetic modifications.

Both which we can allready see being developed on Krakoa. Sinister is working on the chimera technology which is all about designing mutants with the right powers. Forge meanwhile is creating biological technology out of Krakoa, which has resulted in firearms, artifical limbs, computers and even androids.
It's all the same building blocks just with a different paintjob. Who's to say Krakoa might not some day go X-men TAS Master Mold on humanity, now that the mutants make themself so dependant on it's biological resources?

So yeah, in the arms race between the two parts of humanity, the only winners might be the Phallanx or who ever else the "post humans" will try to join to ascend. Ending humanity entirely.

As Moira's past lives show, both mutants and humans lose, and Homo Sapiens is extinct.

Humans because mutants have a tendency to be too complacent about their safety because of Krakoa, their powers and resurrection protocol. Their quiet council and security forces are doing a horrible job securing the island lol.

Kind of reminds me of Adam Warren's Venom: The End, with the ASIs --- Artificial Super-Intelligences --- becoming superpowered singularities that dominated, decimated, and devoured so much of the universe in order to reshape it according to their own vision, despite the best efforts of the Venom symbiote to stop them and preserve organic life.

What?!? Wait... The Shi'ar have always been iffy allies at best -- but, when did the the Brood (of all species) become allies with the mutants of Earth? Title and issue please, Thanks

Jonathan Hickman's X-Men, around issue 3 or 5, I believe. Broo the mutant Brood ingested a King Egg or something like that and took control of the Brood. At least, that's what I recall.

Galactus. He can finally eat the planet uninterrupted now. Barring that maybe the Inhumans or the Eternals.

True, and in some cases, they already are, or they will in the future.

Why do people think a war requires shots fired ,a fight between humans and mutants will be who can mass sterilize or mass mutate each other first. Both which are plans that don't require going "pew pew" or "kaboom" with each other.

There is only one logical ending to the war. The outcome of Days Of Future Past. if you have not read the comics, watch the movie or the animation.

The war is not a war of good and evil, meaning there can never be any sole outcome.

Although this is what has always made the human vs mutant conflict the most interesting story in Marvel comics.
