And all things considered, I think it would be fair to say that the Boss would be classified as a street level metahuman. Ripping out sign posts from the sidewalk, regenerating health after being shot, stabbed, blown up, etc, and so on. Tough, but certainly not invincible.

So, how does Batman, with no kill rule in place, the BatFam (same, even for Jason), and the locals deal with the newcomers?

The one thing the Boss couldn't be immune to in Saints Row 3 was being punched in the face. So Batman probably does a lot better than Gotham PD or any of the other gangs in stopping the Boss. Which is to say he doesn't, but he slows him down a bit by getting him sent to prison a lot before the bribes/rescue missions free the Boss again.
