The problem with the idea of Xavier lying is that it makes everyone look like idiots for falling for such an obvious lie.
I would have to go back to confirm it but either the option was considered and thrown out or was never brought up, but it is the obvious answer which makes it worrisome if it was not accepted instead of keeping him there indefinitely.
If Jubilee knew what was going to happen to her son she would have taken the ban over letting him on the island.
And yet he still told him he isn't allowed into the clubhouse regardless of his parentage and connection that come with said connections. Maybe that was a lie as some people say but even if it was it was a stupid plan by Xavier.

If all a human needs to enter Krakoa is permission and the company of a mutant then Xavier telling Cain he's not welcome is just because Xavier doesn't want him there, after all he's the family member who can grant Cain entrance to the island

the nature of reality warping is such that he could've done it retroactively as a teenager or a child or whenever he was old enough to understand the concept, and all the stories you see prior to that point would fit regardless as a product of him changing things.
You could literally wake up and say "valeria richards wasn't originally born, franklin made her up as a 20 year old" and that would be true too retroactively.
