About this, it could honestly be explained as Professor X telling off Franklin because he recognizes that he needs to stay with his family until a proper solution is available so he's being a jerk or blah blah blah. There are plenty of ways to write off this retcon, which is tantamount to the villains' motivation in Get Out, really.
Franklin just joins a long list of mutants that turn out to not be mutants. Scarlet Witch, Quicksilver, Squirrel Girl, Toro, Quake, Cloak and Dagger and possibly others. I personally don't think Franklin will remain a non mutant though and this this is plot related but i guess we will see in the future.
Xavier's warning raises further questions. To know what Franklin was doing requires him to spying on Franklin, without Franklin's knowledge or consent since at least FF/X-men. If he'd doing this to a confused teenage mutant how many other mutants is he doing this with? Is he peeping on everyone's mind in Krakoa? Is there no privacy on Krakoa from Xavier? Aside from Shaw, who has protections his mind with technology.

The concept of Mutants in the Marvel Universe only exist because Stan Lee wanted a simple explanation for how multiple characters had super powers instead of coming up with a million ways in which an accident gave it to them. The metaphor exists to cover up that Lee just wanted easy ways for super powers to exist.

What exactly prevents Franklin to live on Krakoa? A xenophobic and choosy island? The mutants have decided to live on Krakoa. It’s a political choice. Otherwise, you just consider that the mutants are not masters of their destiny.
