Well Jon’s middle name is Samuel, but Lois doesn’t have a good relationship with her dad so I can buy her not pushing to name her own kids after him. And Lois’ mom just flat out doesn’t matter at all. The kids get named after Clark’s parents simply because Clark’s parents are the ones who get a ton of development and focus. I wouldn’t mind Lois naming a hypothetical daughter after her mom though.

On the CW show, their daughter was going to be named after her grandmother, Natalie.
That's a very idiosyncratic issue though. With some families its a big deal other's its a complete non-issue. With the way Clark & Lois' relationships are generally presented with their families it never struck me as odd that they'd be named after his father over her's. In the comics she was shown to be closer to Sam around the time of Jon's birth than typically portrayed, so his middle name being Samuel makes sense. Whether or not Jonathan Kent is dead at the time also would impact things I'd think. In Superman & Lois both Jonathan and Jor-El are dead, Sam's still alive and involved enough to be at their wedding.
