I have no doubt he encouraged Emma. The way I read that scene as happening is that when Scott found out that Logan was having Emma mind-wipe his way onto a plane (again, its implied to have happened frequently) he told Emma to have security hassle him as a way of teaching Logan to get his crap together. Emma started by hassling and then graduated it to sexual harassment (cavity searches for missing keys). It also looks to me that by the end all three of them found it either amusing (Logan and Emma) or hilarious (Scott).
Every once in a while is fine, I think.

Scott being humorous is fine, but his joke about Wanda doesn't seem to be in pure jest. I'm not sure Scott would joke in an offensive manner like that, especially if she's permanently dead. That seems odd to me. It's not the joke that feels necessarily out of character, but the circumstances and people involved that could be offended.
