They've met multiple times - the whole El family just had a team-up, Clark, Kara, Conner, and Jon, and Jon brought Brainiac 5 with him as well. Kara had first met Jon before he was aged up.

It was implied during the Supergirl run that they've spent time together as a family. If I recall she says something like, "Hey cuz, you're all grown now." A definite familiarity.

There was a superman reborn aftermath issue of Supergirl where she hung out with kid Jon, but I hardly remember it honestly.
