Yeah, the Donner Cut shows Superman II picking up right after the original. Luthor's missile is diverted into space and is what frees Zod, Ursa and Non from the Phantom Zone.
Lester's theatrical version sets it some unknown amount of time after the first film...probably two years later based on the release dates.
Anyway, honestly none of the films changed the status quo much (or at all). They could easily set this after Superman IV as well...literally the only difference would be that Martha Kent would have passed away. Oh, and it being 1987 instead of 1978
Maybe for marketing purposes it makes sense to set it after Superman I since for many people it is the Superman movie. But from what we are seeing so far it certainly doesn't feel like it should be set before Superman II.
Donner's original plan was to make it a single movie, clocking in at like 5-6 hours. The studio kiboshed that for obvious reasons, split it out to I and II and then at some point they also kiboshed Donner over their creative differences with the second part. At least if I recall correctly...
