Has to be All-Star Squadron. You can just feel the love Roy has for taking existing comics and history trivia as building blocks for his stories. And you can see how the loss of that undercut a lot of his Young All-Stars run where he tried to limit his focus to a bunch of characters with no real ties to actual prior comics.
Arak, Son of Thunder. While it was uneven in places, it was always entertaining and had it's own story to tell that didn't devolve into continuity porn that only existed to explain other stories already told.

All-Star Squadron is #1 in my book. So many cool characters and a wide variety of stories. This book continually kept my interest. Hopefully DC brings this book and Roy back at some point.

I know All-Star Squadron was good but I have such a love for Infinity Inc. that I’m going to pick them.

As one of the Earth-Two aficionados on this board, Arak was not in my running. However, I found All Star Squadron to be a bit too beholden to continuity. I know Roy LOVED making it all fit, but I much rather proffered Infinity, as the next generation of Earth-Two heroes was making their way into the world.

Secret Origins (originally, Roy was only going to do the odd issues that focused on the Golden Age heroes, but when the book went double-sized and combined both Golden Age and Modern Age into one issue starting with #6, he pretty much wrote every issue; I liked Secret Origins a tad bit more than All-Star Squadron because we got to see more Mystery Men type stories)

I just always felt a sense that All-Star Squadron must have been Thomas' dream project, and it shone in every page.
I kind of lost interest in ALL-STAR SQUADRON as it went on and I missed some issues. And I didn't pick up INFINITY, INC., right away and only started reading later (maybe about a year or so into the run), but I stuck with it from then on and liked it a lot. I bought all of YOUNG ALL-STARS and thought it was pretty cool, but not the best of his work. And I only read the first few issues of ARAK, SON OF THUNDER. So, from that standpoint, my favourite was INFINITY, INC.--although I recognize ALL-STAR SQUADRON as the greater achievement.
I didn't care or pick up All Star at first but when it became more of a JSA book I jumped on and never jumped off. Actually I missed the Per Degaton crossover storyline I came in with the Green Lantern vs Brainwave stuff, I love the JSA and seeing Alan on the cover hooked me in just before one of my all time favorite JSA storylines the Infinity Inc intro/Ultra Humanites (plural). I loved the Generations war that Infinity Inc started out with but lost interest once it became more about the kids and didn't crossover with the JSA anymore. However All Star Squadron had lots of cool moments, Ian Karkull shadow stuff, the hunt for the Spectre (and his fight with Dr. Fate), Amazing Man introduction, that Spear of Destiny Shazam stuff from like 19 all the way up to 50 (Crisis on Infinite Earths) it was a great read. For me it would have been better to have been a JSA book from jump, instead of a Steel, Liberty Belle, Firebrand, Tarantula, Robotman centered book, but it slowly morphed into a JSA book.
One thing I enjoyed was that Dr. Fate got two special origin issues, two years apart, by Roy Thomas because of Crisis.
I didn't mind so much because I like the character, and Thomas had a knack for fixing things to fit into continuity.
