Any story during the Outback era. My favorite.
I kind of wish these stories were shorter and two in a book. I think there were some really interesting character backup stories in Classic X-men. The one with Storm and the mutant she was ignoring and got angry. Drawn by Jim Lee. Those were quick stories.
I would love to see:
-some Outback story, it's my favorite line-up, and writer/artists combo.
-a Psylocke and Revanche story, before Kwannon got the Legacy Virus.

I still want to know what happened to Moonstar in Asgard.
An untold adventure of road trip era X-Force would be cool, too.
An untold Valkyrie story told with Brunnhilde and Dani and some of the others (Mist, IIRC, was the name of one?) could be fun. Perhaps dealing with some uniquely Asgardian thing that the rest of the mutant side of Dani's life don't even know about, such as an incursion of fire demons or a dragon in Asgard, or a trek to some distant battlefield to find worthy warriors (who may not even be human, let alone 'Norsemen!') to join the Einherjar.

Cliff notes version. Professor X, Magneto and Scarlett Witch all are dead from Ultimatum (event circa 2009) and in the Ultimate Universe they said “dead means dead.” In Spencer’s run which was several years later Rogue was hearing a voice and it turned out to be Professor X and Quicksilver was having vision of Wanda and that led him to find Magneto. That’s pretty much the end of it. No explanation of how they came back or if they were real. Spencer left the book and Brian Wood took over and ignored the whole story.
