While I read that scene in SWORD as being genuine from Magneto, Magneto is also a self-serving prick. He will do anything if it helps further his agenda, and it makes sense for him to play nice to Wanda in order for Krakoa to have a good standing with the Kree-Skull alliance. Magneto could be his manipulative old self again and just using Wanda to further his agenda. It could also be one of those situations where it's a mixture of the two - he could be genuine, yet also using his sincerity to his advantage.
I want to believe that Magneto does want to mend bridges with Wanda, but given how much of an a-hole he can be, it wouldn't surprise me if he has an agenda. Though on that note, given Magneto's characterization recently, I'm really to believe that scene at the end of SWORD has some levels of sincerity to it, even if the end goal for Magneto is for something bigger.
