Cosmic Odyssey
"There's magic in the sound of analog audio." - CNET.
DC: The New Frontier
Infinite Crisis
All Star Superman
Geoff Johns' Aquaman#
Grant Morrison's JLA
Neil Gaiman's The Sandaman
Batman: The Long Halloween
I'm more the run of a writer than a particular story
With that in mind:
Chuck Dixon's runs on both Nightwing and Robin
Mark Waid's run on The Flash
Bill Messner-Loeb's Flash run.
Geoff John's GL and Flash
Robinson's Starman
Morrison's JLA
Grell's run on Green Arrow
Ron Marz on Green Lantern
Judd Winick on Green Lantern
Chuck Dixon, then Beau Smith on Guy Gardner
A specific story?
Return of Barry Allen
Dead Heat
GL: Rebirth
Crisis on Infinite Earths
The Final Night (including the Hal-centric one shot)
"My name is Wally West. I'm the fastest man alive!"
I'll try being nicer if you try being smarter.
The Judas Contract
The Great Darkness
The Shadow War of Hawkman
Hawkworld (the mini, not the ongoing)
Invasion (all of it)
Legends (all of it)
Justice
Kingdom Come (probably a bad sign that my fave JL stories are Elseworlds)
Generations Saga from Inf.Inc.
It's so hard to narrow into specific stories.
"Who is Donna Troy?" from 1984 - there are some inherited continuity issues, and a plothole, but it's such a nice, emotional story. And I love the strong platonic friendship between Donna and Dick.
The Reach storyline from 2006 Blue Beetle.
While a fan of Dixon's Nightwing in general, I especially like Issue 19. It's just Dick responding to the earthquake. But it hits all the right notes for me.
I quite like "The Cheshire Contract"
The Joker's original golden age debut is my favorite version of the character, and a very good golden age story.
For broader eras, silver age Flash, silver age Elongated Man, Satellite Era JLA, Wolfman/Perez New Teen Titans, and the Hawaii Kesel years of Superboy.

In agreement with the choice of The Long Halloween, truly enjoyed Gotham's trinity and how much can change from the beginning until the end...

Really too much to list. The Thread-title asks for specific stories, not runs. So, here it goes (in no particular order):
The Ultra-Humanite Saga (All-Star Squadron, introducing Infinity Inc)
The Great Darkness Saga (LSH)
Judas Contract (Teen Titans)
JSA The Golden Age (Robison and Smith mini)
Kingdom Come (Waid and Ross mini)
Final Frontier (mini-Darwyn Cooke)
Legion Lost (12 issue maxi by DnA and Coipel)
Justice League Generation Lost (Maxi-series - too many to list)
JLI Breakdown (too many to list)
Flash - The Return of Barry Allen (Waid and LaRoque)
The Death, Funeral and Return of Superman (too many to list)
JLA - New World Order (Morrison- Porter)
JLA - Syndicate Rules (Busiek - Garney)
JSA - Stealing Thunder - Princes of Darknes - Black Reign (Johns and too many to list)
Blackest Night saga (Event)
The Power of SHAZAM (Ordway)
Camelot 3000 (Barr - Boland)
And I'm definitely forgetting many others, having so many great runs (Barr/Aparo/Davis - BATO, Barr/Pelletier - Outsiders, Messener Loeb, Waid - Flash, Wolfman, Perez and others Titans, JL, JLI, JLE, JLA, and so on, the Zero Hour Reboot Legion, Óstrander's Suicide Squad, Hawkworld-Hawkman, Martian Manhunter, Spectre, Waid's Impulse, PAD and Nauck's Young Justice, Roy Thomas' All-Star-Squadron and Infinity Inc, Ordways Power of Shazam series, Dixon's Nightwng, Jim Starlin's Adam Strange, Captain Comet, and other DC space-heroes saga, and so, so many others) to pick from.
Peace
