Professor Broom died in the first and third Hellboy movies in different ways... Though the short story Makoma states he died even a different way by a frog monster! Which is it?!? And did he die any other ways as well in other stories?

Personally, I ignore what happens in movies and stick to what happens in comic books as to what's "canon" for character history / backstory.

Movies are not obligated to stay 100% true to the original sources. They have different requirements they have to meet in order to try and be "successful", just as movies based on actual books rarely stay 100% true to the book they are suppose to be based on.
(And, frankly, the movie would likely be too long and boring if it was a word-for-word, page-by-page adaptation of a book.)

Okay, so death by frog monster it is!

For the movies, the third one is actually a reboot and not related to the first two so what you have is

1. Hellboy 1 & 2 - Prof killed by Kroenen
2. Hellboy (2019 reboot) - Prof killed by Nimue
3. Hellboy comic line - Prof killed by Frog Monsters within the first few pages of the first story (Seed of Destruction)

So he has gotten killed 3 different ways, but each is a continuity of it's own unrelated to each other
