Of those choices, I think Moira would be the surest thing to "end" since it's the main background storyline specifically set up by Hickman and Inferno would take the place of whatever Moira-centered comic he was originally planning to write.
I could see the Quiet Council in its current format leave, but I think there will still be some type of leadership group, just in a different format. I don't think the Resurrection Protocols leave fully until the Krakoa concept begins reaching its endgame.

Joke aside, i'm unsure how much exactly he will destroy, if at all, considering they claim the Krakoa status quo will remain afterwards. It might just end up removing all the direct dangers established in HOX/POX, but that would also remove a lot of the actual interesting conflicts and failures for mutants going forwards under Moira's plans and manipulation.
Leaving an allready (in my opinion) unsustainable direction for the franchise, without major focus to hold it together.
I think the Council and the Resurrection Protocols all have end dates, but I don't think it'll happen immediately.
By what Hickman said, clearly neither the island or the nation will go.
I have a feeling he was going to end the resurrection protocols but that was one of the main things the others wanted to keep. Just a hunch.

I think the villains being united with the heroes are gonna go the wayside.

I’d wager the Resurrection protocols still have some mileage left, but I’d wager some tiny but fundamental flaw is introduced that will eventually render them unviable
I believe that ending the resurrections would have been the start of the next phase that no one wanted to happen yet. Maybe I'm not as smart as a highly advanced AI, but taking out the Five seems like an incredibly obvious first step.
So basically, I guess if that's off the table I don't think much of anything is going to change.
I don’t think stopping resurrections would be very interesting. It’s like saying “what if Krakoa was more like real life?”.
