Just noticed that instead of sending her straight into the pit, they could put her on the next version of the Hellions. Orphan Maker would certainly not think worse of her.

She found a dead sea turtle on the beach of Krakoa, which choked on a plastic bag. Because the bag was from grocery store in Las Vegas, she went there and confronted the clerk at the counter about the bag. The clerk (let's imagine it's a 20 year old black female college student working 2 different jobs to cover her loans) did not care about the sea turtle, calling it stupid for choking on the plastic bag, so after some shouting Nature Girl fataly stabbed the clerk a scissor to the throat.
Because this means she broke one of the major laws of the "immortal" mutant society of Krakoa, Xavier did the logical thing and send a few of her classmates with Storm after her to calm her down and bring her to Krakoa safely, so she could be judged by the council for her action.
Just kidding he send Wolverine on a man-hunt.
If you are asking about the canon/not canon arguing. Selene killed several people over in a recent Captain America story, which means she should have been in the Pit the moment she ever stepped on Krakoa again. But the X-men comics ignore it.

X-men comics didn't actually ignore it, they address it in Excalibur and X-corps. Selene just got away with it due to her status.
That's not what happened. He couldn't talk her down or get her to Krakoa, so he impulsively thought it would be easier to kill her and have her in the resurrection queue to get her back. His behaviour wasn't even overtly threatening until Lin brought out a bear and attacked him.
Her mindset is downright genocidal at the moment and she's no less deserving of the pit than Sabertooth was.
