Professor X seemed to have a photograph of Charles Xavier II in his bedroom in Way of X 1.
This could have either been something included in Si Spurrier's script that he intends to return to at a later date or (more likely) something Bob Quinn decided to put in for fun after looking Xavier's Wiki page.

Based on that page, they seem less lost in time and more dead. It seems like the implication is that Magneto killed them.

I mean yeah. I only say as much because we don’t see it on panel, plus they’ve come back before when they have been defeated in the past through time shenanigans. But implications do indicate Magneto was at least intending to kill them.

I was wondering the same about the Secret Wars version of the Goblin Queen, Black Cyclops from Exiles and Prophet from AoA.

All are still supposed to be walking around somewhere.
