I was wondering if anyone can list any “essential” Cannonball issues, where Sam is the main character and/or the story heavily focuses on him.
Uncanny X-Men 341 is the only issue that comes to mind but I loved it. Surely there are more similar?

Someone else will have to fill you in on New Mutants and X-Force stuff, but some of the grown up Cannonball stories:
X-Treme X-Men #24 is an issue devoted to him. It's one of those kind of one-off issues that Claremont loves doing where he shows a character has "grown up". He did these for Kitty a lot haha.
X-Men vol 2 #191-192 features his mental and psychological manipulation by Serafina (of the Children of the Vault).
I just checked my copies, and the Serafina stuff starts at the end of X-Men vol 2 #190, is a big part in 191, not as much in 192, and wraps up in 193.
I'd highly recommend the Nicieza/Capullo run from X-Force (1991). Among those classics, a personal fave would be X-Force #19 (XD)

NEW MUTANTS ANNUAL#1 (Sam meets Lila Cheney)
NEW MUTANTS #16/17 (Meet the Hellions and rivalry with similarly powered Jetstream)
NEW MUTANTS #42 (Brings Lila home to meet Momma Guthrie)
NEW MUTANTS #48 (meet future Sam who has fine-tuned control of his powers)
X-FORCE #19-24 (Sam steps up as the leader of the next generation of Mutants having learned by the side of the Big 3 Leaders of Mutantkind up to that point: Xavier, Magneto, Cable)
(I skip all the Externals stuff and his brief "graduation" from X_force to the main X-Men team, which was a gross misrepresentation of the relationships between the teams at that point.)
From there I would skip to his stint in the AVENGERS which, while unlikely, seems have netted some good development.
Of special note during the Avengers era would be his time in USAVENGERS with Bobby.
