My bet is the universe is resetted when Moira dies, but she is depowered during her 11th life (maybe she gets so sick of her mutant allies that she gives up and uses her "cure" on herself in order to live a last normal life in peace) so we have a new timeline that is similar to the current one but without Moira interacting with mutants in any meaningful way (and hence, without Proteus).
There still be a Krakoa nation, but without supervillains, the Resurrection Protocols and the Crucible.
Legion, Destiny, Blindfold and maybe Wanda may remember Moira thanks to their powers.
Yeah, I think that's how it will be in the long term...

Imma go ahead and guess that Destiny of X will be a miniseries involving the hole that Moira makes in Destiny’s precog abilities leading to her viewing the possible futures of Krakoa in a way to feature these alternate future versions of different characters.
As for the Moira cure but, I’ve been of the opinion she’s never given up on using it at all, and has been planning for a while. I think there’s a reason the depiction of her confrontation with Destiny in a previous life in Inferno had difference from Powers of X
"Phalanx Logan" could actually just be him wearing Warlock as a suit. Doesn't look like his body is actually infected with the transmode virus.
A sadistic part of me wanted this to be another Wolverine book just to see the reaction. If this is the x-line taking advantage of the renewed interest in What If? then I’m down for that.
