Okay, I'll bite and see if I can make a pitch for some of these positions:

-Best engineer (strictly an engineering degree, a builder of things): I'll go with Tony Stark. Seems like a classic. There are others, I'm sure, but he's storied/well known.
-Best medical doctor: I like Phlox from Enterprise. He's an alien, he's a resourceful genius with multiple degrees.
-Best strategist: Let's go with Bruce Wayne, Batman. This is what he does. Finds the solution to problems, tactically. He can think outside the box, to a certain extent. Not a genius to the extent of The Doctor, but... I've also recruited the Doctor, so we're good.
-Best trainer of soldiers: Captain America/Steve Rogers- He's trained many of the Avengers in hand to hand turning them from normal people to superheroes.
-Best overall Leader/figure head/person in charge of your group: Jean-Luc Picard. I have a bunch of random people on my team. Aliens, wizards, superheroes and what not. Classic TNG Picard can probably make heads or tails of this mess.
-Best physicist: The Doctor. What? He's not just a physicist. He's the master of space and time. Well, this is true. I'll take the 12th Doctor please. Let's get an old guy on the team. With age comes authority and all that.
-Best therapist: Deanna Troi. I don't know if she's the best, but she has empathy, and a lot of experience, and she has military rank and training. I almost chose Doc Samson, but that guy seems hella unstable.
-Best hand to hand fighter (bare knuckle brawler or martial arts wise)
-Best marksman (gun user): Roland of Gilead. I mean, this guy kills everything he shoots and he's not superhuman. If one of the tech guys gives him anything resembling a sci-fi gun, he'll be off the hook.
-Best marksman (bow and arrow): Go with Hawkeye. Green Arrow probably is technically better, but I don't know the character as well, and so he doesn't make the cut on my team. Hawkeye.
-Best magic user: Doctor Strange. There are other wizards in fiction who are more powerful, but they are often crazy, unstable and unpredictable. Strange has his crazy moments, and has his moments of ultimate power, but he can also be on a team.
    -Best diplomat: Also Picard.
-Best A.I: I like Commander Data. He's just advanced enough where he can be a team player but not be super-powerful and evil. He's smart and useful and tactical, can follow orders and can lead.
-Best second in command: Let's go with William T. Riker. We'll let the the TNG crew lead this team of nutballs. They lead a stable and successful fictional crew for years, so they can incorporate Strange and others into their chain of command. Besides, I'm on a TNG TV binge recently.

As I was doing this exercise, I realized I would just put characters I know/like in the roles for the "team", rather than the character who is strictly "the best". Just like what happens in real life, I guess.

Best Pilot- Hal Jordan. The guy is literally all about being either a pilot, or being incredibly willful (sometimes to an annoying degree).
-Best driver (wheeled vehicles)- Speed Racer
-Best engineer (strictly an engineering degree, a builder of things)- Bulma, Dragon Ball
-Best medical doctor- Charles Winchester III of MASH (can do quick patch'em-ups and proper surgeries)
    -Best strategist- Batman
-Best military leader, ground forces- Captain America
-Best military leader, naval forces- Aquaman
-Best military leader, air forces- Black Hawks
-Best military leader, space forces- Killowog
-Best trainer of soldiers- Wonder Woman
-Best overall Leader/figure head/person in charge of your group- Superman
-Best warrior (greatest individual warrior of all)- Future Trunks (doesn't let his ego, pride, or "fairness" get in the way)
    -Best biologist- Caitlin Snow
    -Best chemist- Bruce Banner
    -Best physicist- Bruce Banner
    -Best inventor- Tony Stark
    -Best therapist- Lilith
-Best hand to hand fighter (bare knuckle brawler or martial arts wise)- Jason Todd (unlike Cass Cain, he can also counter evil magic beings)
    -Best marksman (gun user)- Deadshot.
-Best marksman (bow and arrow)- Green Arrow
    -Best swordsman- Kenshin Himura
-Best chef- Toriko (can make food out of almost anything)
    -Best magic user- Sailor Moon
    -Best mech pilot- Amuro Ray-Gundam
    -Best diplomat- Donna Troy
    -Best navigator- Nami-One Piece
    -Best scout/spy- Cass Cain
    -Best computer hacker- Cyborg
    -Best librarian/researcher- Oracle
    -Best detective- Detective Chimp
-Best head of security/body guard- Deathstroke
    -Best A.I- Cortana
    -Best second in command- Nightwing
    -Your own addition(s)
    -Best Vanguard/Heavy Combat specialist- Lobo

Not gonna do all of them, but:

Pilot, space, terrestrial, and mecha: Three separate clones of Isamu Dyson. He does nothing but extremely crazy impossible stunts in Macross Plus, and given how extremely complicated a Valkyrie must be to fly in the first place, I feel like he's up there on all fronts. And for all he's put forward as your typical hothead pilot, when you actually examine his actions, he comes out looking pretty good.

Driver: Can I have Wachowski Speed Racer? Granted, a lot of what he does is pretty reliant on the ridiculous cars he drives, but he's still making them dance.

Engineer: Washu. Using her is basically cheating though so Bulma's dad as a backup. For all that Bulma later puts together things like energy barriers that can briefly contain Goku rough housing with Trunks, I'm still confident that capsules are the most ridiculous technology in the series, and that the abuse of science required to do everything they do pretty much scales instantly to omnipotent technology in any other context.

    Doctor: Doctor Kenshiro

Strategist: The correct answer is Zhuge Liang.

Biologist/chemist/physicist: Whatever team invented the Bydo.

Best Marksman (bow and arrow): Hou Yi. Dude shot down nine suns. If we wanna quibble over whether that's skill or power, then Kaei from Giant Robo, who shoots probably several billion arrows such that they fall thicker than grass and form a perfect path over a couple miles.

Hand to Hand: Prince Herb. Yeah Ranma is better at pulling out ridiculous wins, but if I'm putting together an army, I want the guy who knows everything. We've got Zhuge Liang to do the thinking for us.

Best Warrior: Lets go afield and take Nanami Yasuri from Katanagatari. Five minutes with Doctor Kenshiro and she will have her body repaired and also complete mastery of Hokuto Shinken, and she's terrifying enough as it is.

Diplomat: Pick any trained Eidolon from Farscape. Failing that, give me The Lover Clad in the Raiment of Tears because it will be *hilarious*

    Detective: Columbo. You know why.

Spy: Enigmatic Gale, but only because I think one of my two possible diplomat picks can get him to do his goddamn job.

AI: Control from Strike Suit Zero. Almost omniscient and handles manipulating multiple timelines. Surprisingly trustworthy. She can probably also trick Gale into doing his job.
I am a mighty wizard from magic lands

Benedict of Amber for all these.

I want to say Chiun, Master of Sinanju, would be a better trainer of soldiers, but his speciality is training martial artists and assassins.

We never see Benedict lead a sea battle, but he can probably do that too, as Amber is a maritime power. He would not have neglected to develop supremacy in this.

Buford Hollis, aka Razorback, a MU character with the mutant power of "Intuitive Operation," meaning he can fly, pilot, drive or operate any vehicle without previous training.

For Best Driver/Wheeled Vehicles, I want to say "Speed Racer," but his brother, Rex, is more skilled. Plus they're primarily race-car drivers. Hollis can drive any wheeled vehicle in (presumably) any universe.

Washu, obviously, as previously mentioned. She's a cosmic entity, though, so feels like cheating.

Runner-up spots to Reed Richards and Forge (MU), and Pre-Crisis Lex Luthor and Querl Dox (DC).

The Holodoctor from ST Voyager. By season 7 he's a fully self-aware AI, plus he started out with full knowledge of all 24th century Federation medical science and procedure. Holographic body never gets shaky hands, etc.

How many characters who are primarily chemists do we really know? We could say Reed Richards or Querl Dox, but that feels like cheating, and I don't think they are primarily chemists anyway.

How about an unsual choice: Diabolo from the MU. Technically, he's an alchemist, a magical chemist, but perhaps that still qualifies.

Honorable mention to Walter White, who actually is primarily a chemist, but is going to be vastly inferior to many fictional characters who are omni-science super-geniuses.

Surprised Herbert Wyndham hasn’t been listed as best biologist. We’re talking about someone who taught Mr Sinister, who built a whole world with functioning life, has invented machines to evolve gods into… something else, etc.

I'm going to suggest Nikola Tesla, but not necessarily the one from our Earth.

Somewhere out there in the various possible quantum Earths is the Nikola Tesla of our imagination, who invented not only all the real devices he actually did, but all the fantastic inventions attributed to him.

Death-rays, antigravity, free energy.... How about the duplicating transporter from the film The Prestige? That too.

    So, that Nikola Tesla.

He's gotta be out there somewhere, right?

Best Terrestrial Pilot: Stringfellow Hawke - Airwolf
Best Space Pilot: Anakin Skywalker - Star Wars. I can confidently vote him for this category. I can't think of anyone better
    Best Driver: Racer X
Best Engineer: Washu. If that doesn't count, then Tony Stark (Anyone that can build a time machine gets in my roster)
Best Medical Doctor: I also vote Phlox from Enterprise. The AI Doctor from DS9 has a larger database, but I think Phlox would be more resourceful/creative
    Best Strategist: Shikamaru from Naruto
Best Military Leader (Ground Forces): Optimus Prime from Transformers
Best Military Leader (Naval Forces): Admiral Yi Sun-sin: The only real life leader on this list. Reading about this guy...his feats rival fictional masters
Best Military Leader (Space Forces): Admiral Thrawn from Star Wars
Best Trainer of Soldiers: Ultra Magnus from Transformers Prime
Best overall Leader/figure head/person in charge of your group: Jean-Luc Picard from Star Trek TNG: I agree with Zagreus, with such a diverse cast and so much to take in, Picard is my guy I'd want to lead this project
    Best Warrior: Wonder Woman
    Best Inventor: Forge
    Best physicist: Mr. Fantastic
    Best Magic User: Malebolgia

For pilot, and this is definitely cheating, but Wally West. There was some Teen Titans book ages (an annual, a giant size, something) ago that had the Titans dealing with Kory's people I believe, who were led by her nasty sister at the time. The Titans work with the resistance, who made a ship Wally could neurally link with and pilot at his speeds. He flew in dancing through lasers which were frozen into lines of light from his perspective. Other people might know more about piloting, but, as is so often the case, speed kills.

Hand to hand fighter - you can't do better than Val Armorr, can you? Dude keeps up with pre-Crisis Kryptonians. Enough said.

Swordsman - eh, Dassem Ultor or Anomander Rake. I'll go Dassem simply to use Anomander elsewhere. Dassem is a perfectly normal human in a world where pure skill lets perfectly normal humans kill gods. He and Rake are neck and neck for skill, but Rake is the half a million year old leader of a race who is also a continent wasting level sorcerer and oh by the way a giant black dragon when he feels like it. Dassem for swords.

Biologist - definitely Wyngate. The High Evolutionary may be an idiot sometimes but there is no better biologist. He's also an exceptional backstop for engineering or science problems.

Strategist - oh, this is definitely Rake. The entire Malazan series of novels is basically the culmination of Rake's 300 000 year long plan to stop chaos from destroying all of the worlds without feeding the souls of every living thing into his sword AND to prevent a god from another world from destroying everything at the same time. And it works. And it creates a bunch of new gods and new magic while we're at it, for funsies. And he did all of this carrying around said sword the entire time, a sword that causes solid granite to sweat and strain and convulse when he lays the blade on it for 2 minutes. And he did all of this knowing that he had to die to fulfill the prophesy.

AI: MCU JARVIS all the way. He's got the best quips, definitely the closest outside of Ultron of passing a Turing test, but we don't want none of Ultron around here.

Diplomat: The Doctor. Some would be better or poorer at the job, but they have the knowledge and the skills to make this work.

Marksman - bow and arrow - Rand al'Thor or his father. Rand, in an early scene in the books, is being charged by some giant monsters a km or so off. He turns and proceeds to kill all of them with perfectly placed shots in their only vulnerable spots - right into their central eye - as they are running towards him and Lanfear (in Selene guise). This is with a regular old longbow, fired from hundreds of meters away. And he, and everyone else, will tell you that Tam is better than Rand. MCU Hawkeye lays a claim as well, he does some absolutely stupid shots.
"But... But I want to be a big karate cyborg... ;_;" - Nik Hasta
"Get off my lawn! ...on this forum, that just makes people think of Cyclops." - Sharpandpointies
"...makes me think the Night King just says "Screw the rules, I have magic money" when it comes to physics." -Captain Morgan

I'm going to deal with these as different professions, although they are obviously related.

For scout, I'd nominate Aragorn. Fairly obvious choice.

For spy, I'd nominate Luthor Sloan of Section 31 (DS9). He's more of a spymaster, but we also see him perform in the field in Inter Arma Enim Silent Leges. If your illegal spy organization can escape Starfleet detection for 300 years, all the while operating right under their noses, then nobody does it better.

If you're going Tolkien, consider Beren, the guy that Aragorn wants to be when he grows up. ^_^ Dude carried out a guerilla war alone against all of Sauron's forces back in the First Age, living in the wild with a huge price on his head (this was so irritating that MORGOTH took notice of this guy's one-man-war against Sauron's people, and set up a reward for anyone who killed him) for years while quietly murdering tons of the enemy's soldiers. He then managed to make it through Nan Dungortheb, a twisted place of chaos, dark sorcery, and madness (also full of giant, sorcerous spiders, including Shelob), then somehow breached the Girdle of Melian.

...also happens to be Aragorn's ancestor.

Will take your word for it.

Runner-up spot to Aragorn, then, but also Conan the Barbarian, and the explorer team of Lewis & Clark, especially the mythologized Lewis & Clark.
