The aliens in PKJ's Superman arc called him Jon-El and Superman&Lois also called his bizarro-verse counterpart Jonathan-El or Jon-El.
Granted, there's context for both, but I wouldn't be surprised if they settled on that for his Kryptonian name.
Yeah, that'd make sense. It's worth noting though that Bizarro Jon's brother was Jordan-El, despite the fact that he's actually named after Jor-El (Clark named the twins after his two fathers).

I wouldn't trust Clark and Lois with kids ever again after Jon. Because holy crap, that's another level of incompetence. And Bendis (along with Taylor) has no one to blame but himself for not bothering to read the previous arc. Like you've said before, if Jon had snuck off, with Lois and Clark desperately reaching out to all their friends and contacts to help, THEN I wouldn't be so hard on them. But right now, they are the last people that should be looking after kids, super powered or otherwise.
The Jurgens stuff with realJon? Yeah, I'll give that a go. But I need a freakin' reality reset (again) before I trust Lois and Clark with any kind of kid character.
I thought Jon kind of was the Kryptonian name. Yes it’s clearly a nod to Jonathan Kent, the father who raised Clark. But given it’s spelling I could also see it being treated as Jon-el, because he’s son of Kal-el.
I assumed Clark gave him a name that was both earth and kryptonian.

I always assumed they'd just call him Jon-El. It fits the 3-letter standard for Kal's family and it's a nice bridge of both his parents' worlds.
And before anyone tries to say "Jon isn't a Kryptonian name," nothing's a name until someone starts using it as such. "Clark" wasn't handed down from scripture either. Someone just named someone Clark one day, it caught on, and there it is. I see no reason Jon Kent cannot also be Jon-El other than if DC was keeping the identities secret and he needed a public facing name, but they aren't and so he doesn't. Maybe Lois and Clark would have thought ahead for that, but again that's basically going pretty deep down the rabbit hole so we can call him something like "Fen-El" or something else that sounds like an ingredient (looking at you, Starfire).
I’d have preferred Jon picking his Kryptonian name himself when he came of age, just going by “Jon-El” feels like a waste.
