He was born to the pre-Flashpoint Kal and Lois in the two-issue Convergence Superman series, then the family found their way to New 52 Earth where they lived incognito until the death of New 52 Superman.

I think it was something to the effect that Manhattan interfered with Clarks' origin to turn him into New 52 Supes so he could better relate to him but a piece of Post-Crisis Supes was retained in Convergence and they eventually fused together into the Superman they were meant to be.
