Does any Superhero organization have good security?

Pretty sure JLA watchtower has been breached by more than dozens of times since Morrison's run. Some of the failures made sense with respect to how the antagonists "reasonably" able to breach such defense. Krakoa and X-Force is all but incompetent in that regard because it didn't made any sense

In the latest Marauders they mention how it's become a sport to break into the Baxter Building.

"That night is a typical one at the Baxter Building... someone is always trying to break in. In fact, 'how deep into the Fantastic Four's home' has become a popular game with a leaderboard and wager slips at the Bar With No Name."

One would think protecting a single building would be easier than protecting an whole island but, comic books.

Not really. A single building is far more exposed and FF had a damn portal inside it one time.
