For obscure Legion villains, I'm a big fan of Prince Pharox (Projectra's sorcerer/swordsman cousin who wanted the throne, over her dead body) and Beauty Blaze (a generic fire/light villainess, but a classy one, not the usual hot-tempered stereotype). Slightly less obscure, League of Super-Assassins members Lazon and Neutrax. Lazon just has a great visual (I love people who turn into energy like Black Vulcan or Monica Rambeau), and Neutrax had a neat power we don't see very much, as well as an uncommon disability (whether or not that made sense in the 30th century...).
Eviless (a.k.a Saturnette) is known as Saturna now.

Lesla-Lar, Tiger Moth, Silken Spider, and Dragon Fly are my picks for the main universe.
For alternate Earths there's the Dimension Master and Chameleon Queen, baddies who killed their universe's Lois Lane and tricked Superman into thinking she was still alive, an act so heinous that the Luthor and Brainiac of that dimension teamed up to stop them.
Cavalier (an underrated Golden Age Batman villain)
Dr Impossible (a fascinating concept from Brad Meltzer's JLA run that never saw it's full potential)
Terra-Man (An old west outlaw with space weaponry and a flying horse... THAT'S AWESOME)
The Khunds and the Dominators (underrated alien species that deserve more lore about them and more appearances)
Kanjar Ro (maybe not too obscure, has appeared in many media, but I always feel he deserves to be on par with Despero and Mongul as a dangerous conqueror)
