Funny enough, he has fought Sinister in the past, both times with the X-Men. First in Christos Gage's X-Men/Spider-Man miniseries where he was the overarching villain, and then in Spider-Man & the X-Men following Death of Wolverine, which ended up revealing Sinister as the mastermind behind the plot. And yes, clones were involved in both instances --- even Ben Reilly, in his original Spider-Man days, fought Sinister in X-Men/Spider-Man #3 and was later revealed to have been cloned by Sinister in Wolverines #5-6, also post-Death of Wolverine.
The spider is always on the hunt.
