I would think he just psychically dominates her. He could also dump her into the warp, or just simply attack her physically, faster than she can react, and cut her head off.

MCU Scarlet Witch, like all live action characters, is considerably less powerful than her comic self.
There's no live action Primarch or Emperor to compare her to, and their Horus Heresy feats blow her live action feats out of the water.
Guilliman, one of the least gifted Primarchs in terms of special powers (Who chooses BUREAUCRACY as a superpower) is able to perceive fast enough to see bolt rounds moving towards him and dodge the full auto spray.
Someone like Magnus would crush Live Action Wanda with a thought. She isnt even an Alpha Psyker in WH40k terms.
