I don't think it's necessarily inconsistent, although I'm not reading Punisher. Natasha isn't anti-killing bad guys in general, but Frank is usually much more trigger-happy than anyone else on the "good" side at Marvel. And even if the particular people Frank wants to kill at the moment actually deserve it, it doesn't mean that she (or any of the other heroes who are okay with killing in some cases) trust his judgment.

I think she was also part of the anti-Punisher team during Greg Rucka's Punisher run. Although I think that was the whole movie team + Spider-Man.
