When I was first introduced to Batman as a kid, the Joker immediately would've gotten my vote. Then over the years, I became more intrigued with other Batman villains outside of the Joker (and he was being used so much on top of that) and I came across one in particular that stood out in a way that's made him the most compelling to me and that is Ra's Al Ghul therefore he's my favorite Batman villain.
Only joker story i really liked... was when Joker and Batman get Eclipsed and fight each other in a long boring slugfest until dawn. Why? well, the lead-up had Joker being a proper villain. Batman had to actually work at finding him.... then Eclipso things happened. see.... Joker's plot... was to steal an Eclipso diamond. He actually succeeds! Joker thinks mean thoughts about Batman while holding the gem and immediately gets Eclipsed. Batman decides his only way to win is to stall for time and trick Joker into being outside at dawn. and... he quickly decides that his best hope is to channel his hatred of the Joker into the Eclipso gem... and gets Eclipsed. So now we have Eclipso vs Eclipso until dawn... when they both return to normal.
