The Cosmic Spider-Man Saga would have been an epic TAS arc to explore. The set up would essentially be the same as in the comics, Peter is helping out a scientist named Max Lubisch with a device that can harness extra-dimensional energies when the device, having latched onto a mysterious energy source, goes haywire and explodes. Peter is unknowingly imbued with the powers of Captain Universe and has to balance his normal everyday life with his new god-like powers! Oh, and an episode based on Spider-Man 2099 meets Spider-Man.

Peter rescues MJ, and they have a baby daughter (that was a recent storyline in the comics when the show ended, right? They end up losing the kid, but in an alternate universe she grows up to be Spider-Girl)

Nah, that was never a good story. It wouldn’t fit with how Madame Webb was portrayed either.

1) With help from Madame Web, Peter finds the real (and somewhat amnesiac) Mary Jane Watson in (a version of) Victorian London, but also Carnage/Cletus Kasady masquerading as Jack the Ripper --- with MJ as his next target. Naturally, Spider-Man manages to stop Carnage/Kasady from killing her and brings them both back to their original timeline.

2) Spider-Man tracks down the Miles Warren of his universe and discovers that Warren's working for Alistair Smythe and Silvermane, with Warren's research intended to give Silvermane a new lease on life, assuming Warren can make a viable clone body of Silvermane in his prime. Complicating matters is that Warren has cloned a Spider-Man to weaponize for Smythe and Silvermane, and knowing how apocalyptically badly this turned out in another universe . . .

3) An adaptation of Spider-Man Meets Spider-Man 2099, with Rino Romano voicing Spider-Man 2099/Miguel O'Hara.
