The Who Killed Sue Dibny mystery in Identity Crisis was pretty good. As was "Who is Hush" in Jim Lee's debut storyline (Hush).
Who Is Sensor Girl - Legion of Super Heroes
I changed my guess as to who she was at least three times.
Monarch’s identity became one of DC’s most notorious mysteries…
The Great Darkness Saga from Legion of Super-heroes was actually a great mystery at the time who the Big Bad was. But now his face is right on the cover of all the collected editions.
But yeah - The Long Halloween was the best.

Does the old Dominus Story count as a mystery? Emperor Superman was such a weird story.
