Fair point, though technically, his problem with Spider-Man historically is the lack of accountability to the public for his actions thanks to his mask, which is a somewhat fair and valid point. We the audience might know why he needs the mask, but in-universe, Jonah doesn't know that (yet). Not to mention, while he does have similar issues with the X-Men, he's not going to take it out on all mutants, many if not most of whom just want to live their lives in some semblance of peace, or let anyone else do so without calling them out for it.

Plus Wolverine's the only X-Man who wears a mask. They don't have secret identities. Jameson actually probably doesn't have a problem with them. He's never been against superheroes in general. Of course in modern comics, he's a supporter of Silk, despite not knowing her secret identity is his own employee. Though her mask only covers the bottom half of her face, unlike Peter's. So he at least knows she's Asian (not sure if he knows specifically that she's Korean as opposed to Chinese or Japanese though). With Peter, he didn't even know that much - Peter once joked about being black! The younger Spider-Man is only publicly known to be black because a social media blogger (Danika) once posted footage of Miles with a damaged costume, showing his brown skin.

They don't have secret identities, per se, but they do often act covertly, without necessarily accounting to the public for their actions, though given how public sentiment is generally anti-mutant . . . it's somewhat understandable that they don't feel entirely comfortable answering to a society that frequently denies their basic right to exist and violently rejects any efforts at coexistence.
