I don’t know that many spies, if John wick counts I would switch him for Jason Bourne
The ENTIRETY of those organisations?!
That’s… just no.
Unless all of those agencies are at an all-time low in terms of resources.
I mean does Department H, just for example, currently include Alpha Flight and/or an extant Weapon X programme? I have completely lost track.
(Of course I could just use my usual default of finding 5 agents of Special Circumstances from the Culture books, including the one from… I wanna say the novel Matter… who has a tactical nuke in her brain as a last resort.)

Their mission(should they accept) would be to gather all intel on the covert missions that were conducted in the multiverse from all those agencies without getting caught

I find modern DC continuity bewildering. Is Alan Scott still one of the leaders of Checkmate?
I'll take agents from the UK Supernatural fighting agencies:
The Checquy and Grafters merged agency
The Laundry
The Droods
I'd have to research the names of the individuals. However, if supernatural agencies are out - sorry. These folks would stomp any of the human agencies unless they are raised up with tech or magic.
Actually there’s probably agents from Unit or Torchwood that are worth looking at. Jack Harkness for example.

Section One from the original Nikita TV show was borderline SF, and they couldn’t manage against these super-agencies.

Does "books" include comics?
616 Carol Danvers was a spy for a while, and got awfully powerful in recent Marvel continuity: she could be useful here. The members of WAND in recent Dr. Strange comics are spy-adjacent and would certainly be useful, though they are maybe kinda sorta SHIELD?
You'd certainly need some superhuman juice to have a chance to take out all of those foes with everything they bring to the table.
