Ultron has also subjugated the Phalanx before, and his goals don't necessarily reflect the machines which may create the unique scenario of putting the machines and mutants on the same side. Could Ultron possibly overcome the higher intelligences like from the Titans and above?

I think he could. Ultron would 100% start assimilating Titans and Dominions with ease. Seriously, Ultron is built different. A touch of Ultron code instantly took out a cosmic cyber tech monster in Avengers last year. And as you mentioned he's subjugated the Phalanx before.

Jocasta, Machine Man, Roberta, Herbie, Bannerman Green, Bannerman Brown, Manbot, Vostok, and others would get compromised and rewritten.

I do think the big miss of all the AI stuff getting stuffed into the last three months of the era is that we don’t get to see how the heroic AI of the Marvel Universe respond.
