People love to gloss over the fact that Burton's Batman killed. It's all about "OMG! Cav-el killed Zod!"

I'm sure they were caught by the same magic nets who caught Zod and Ursa when Christopher Reeve and Margo Kidder knocked them down those chutes in the Fortress.
The Batmobile is, interesting. Not the first to have guns as others mentioned.

Mind you, they could be "foam guns" like in the comics Or used like Nolan's Batman just to shoot thru walls and building stuff in his way.
