Is she taking a moral stand on killing? That seems like overcompensation, given her actions and then taking the Skull's actions into account.

Technically she's still more a manslaughterrererer than a murderer even with a straightforward reading of HoM.
I do agree that her inner-monologuing about bringing the S-Men to justice instead of killing them is hilarious. Not only did she never stand trial, virtually everyone she knows has committed crimes and never gone to trial. Magneto's the only one there who actually had a trial for anything.
to be fair to wanda; the last time she was active-active as a superhero (lets say... before janey accidently'd what was left of her lucidity in disassembled) the avengers were still more-or-less in ye olde "thou shalt not kill, even if the ***ker really deserves it" mode. the "kill if necessary/when we can get away with it/cause we feel like it" approach was specifically adopted because of the effect of wanda's actions on everyone. since (marvel-time) she's only been sane/in full posession of her memories for what, a few months at most; it is plausible that she hasn't quite caught up on that (and of course, she's is deeply, deeply in denial about her own MASSIVE bodycount)

The Skull was defeated, all they needed to do was restrain his psychic powers and last I checked, Magneto's helmet can do just that.
