Okay, I'll start, and hopefully this will generate some discussion:

    1. Builder: SCV vs MCV---SCVs can be built more in mass and thus can allow for more building projects at once.

    2. Basic Infantry: Marine vs Militant Squad---The marine has better armor and firepower, despite the squad's larger numbers per unit.

    3. Anti-tank Infantry: Marauder vs Rocket Squad, Fanatics---Firing two rockets at once means the squad should have more firepower, and the fanatics probably hit harder than either but don't last long being a self destruct unit.

    4. Anti-air Infantry: Marine vs Rocket Squad---Both are available early and both can fulfill additional roles to just anti-air(anti-inf for the marine and anti-tank for the squad) and the marine is better armored, but the squad has a more powerful weapon for the air to air role.

    5. Anti-structure Infantry: Reaper vs Black Hand---The black hand have the more powerful weapon and can clear garrisons.

    6. Spec Ops Infantry: Ghost vs Shadow Team---Both are stalthed, but the shadow team is a near one shot kill on most infantry. Also both can call in strikes, artillery for the shadow team and a nuke for the ghost, but while the nuke is more powerful, Nod also has a nuke that doesn't have to be called in.

    7. Recon/Fast Attack: Hellion vs Attack Bike, Raider Buggy---The nod vehicles can fulfill more roles, plus nod has its own flamethrower vehicle.

    8. Anti-infantry Vehicle: Viking(Walker) vs Raider Buggy---Seems tougher and better armed.

    9. Close Assault Vehicle: Hellion vs Flame Tank---Better armed and armored.

    10. Main Armor: Siege Tank(Tank) vs Scorpion Tank---Better armored and has a more firepower, though the laser upgrade probably makes this close.

    11. Heavy Armor: Thor vs Avatar Warmech---Both are big and well armored, but the Avatar seems to have a more powerful weapon.

    12. Mobile Artillery: Siege Tank(Siege) vs Beam Cannon---More powerful and easier to fire at an arching trajectory, as the beam cannon has to have venom to help it with that. Setup time is more of an issue for the siege tank in the artillery role, but being powerful against a wider variety of targets more than makes up for that.

    13. Mobile Air Defense: Thor vs Stealth Tank---Better rate of fire.

    14. Fighter Aircraft: Viking(Flyer) vs Venom Patrol Craft---The Viking probably wins this matchup during the early-mid game, but by the late game the laser upgrade gives the venom the clear edge here.

    15. Attack Aircraft: Banshee vs Venom Patrol Craft---Similar to above; both are stealthed and the banshee is good against armor while the venom is just anti-infantry and light units early on, but with the laser upgrade the venom is good against light and heavy units, giving it an edge on the banshee.

    16. Heavy Attack Aircraft: Battlecruiser vs Vertigo Bomber---Better armor and range, and can sustain fire easier since it doesn't have to go back to base to reload.

    17. Intel Based Defense: Sensor Tower vs Disruption Tower---Being able to hide a base from attack is superior to being able to see an attack coming early.

    18. Basic Defense: Bunker vs Shredder Turret, Laser Turret---The turrets can be massed easy due to the nature of their production, and plus the bunker requires garrisoned units to be effective, which is particularly risky since nod has anti-garrison units(black hand and flame tank).

    19. Air Defense: Missile Turret vs SAM Turret---Like the shredder and laser, the sam turret can be mass produced easy.

    20. Heavy Defense: Planetary Fortress vs Obelisk of Light---Very powerful and isn't attached to a primary structure.

    21. Support Powers: Raven vs Tiberium Chemical Plant---More and more powerful support options.

    22. Superweapon: Ghost Academy(Nuke Silo) vs Temple of Nod ---More powerful and a larger blast radius.

Default You should match up with Kane's Wrath VanillaNod instead.

Additional units that you must consider (from Vanilla NOD of Kane's Wrath):
The awakened(spawned from the 'Redemption' support power) vs marines: Awakened squads can EMP lockdown vehicles, and are just as effective vs enemy infantry as the marines.

Mobile Artillery:Specter artillery vs Siege Tank: Specter Artillery has way longer range, and can go invisible, plus can bombard an area off beacons dropped by shadow teams.

Defensive support vehicle/structure: Reckoner vs Bunker: Reckoner wins here primarily as it is first a mobile APC capable of clearing infantry and minefield with dozer blades, then converts into a special bunker that can garrison up to 3 infantry squads. It further prevents garrison cleaning effects and is not targetable by any explosives.

Heavy Armor: Thor vs Redeemer: No competition here, the redeemer can crush other walkers smaller than itself including Juggernauts, besides, its triple barrel laser and long range as well as ability to pull off a rage spell on enemies, plus the ability to regenerate are clear signs of which is the winner here.

Note: You mentioned that the Venom Patrol Craft has stealth (while comparing with the Banshee), the truth is that it doesn't have any stealth. But it does have a 'Signature Generator' that can cause the Venom to appear as multiple units on the enemy radar, thus confusing enemy aircraft, and the enemy player into thinking that there is a large force approaching.

Well, its obvious which of the two factions is the better, actually I don't even know how anyone can compare C&C3 TW/KW to SC 2. Its like comparing Age of empires to Rise of Nations. C&C3 is obviously way ahead in combat efficiency and technology. The sheer might of their units, combined with superfast production, is enough to overwhelm SC 2.
Both games are on a different scale, but you should respect both games, as they are unique and great and a million times better than the Clash of Clans Shit that's taking over modern strategy today.
