Gotham by Gaslight has always been my favorite.
An Elseworlds tale across two volumes which is very good and not incredibly well known is in JLA: The Nail and JLA: Another Nail. Alan Davis' art is great, there's an air of mystery to the sprawling tales, and Batman, among others, has some excellent moments.
The premise is: How would the DCU have turned out if Superman had never debuted?
Kingdom come, Gotham by Gaslight, Superman Red Son and (so far) Multiversity. I will probably think of more soon

It's a pretty tough question. There a lot of stories not in official continuity than are great. And i many different periods. I think the question needs to be more specific. Are we talking about alternate stories than include:
Possible futures? (DC 1000000; Kingdome Come; Dark Knight Returns)
Other characters?(Watchmen)
What if like scenarios? (The nail; Speeding Bullets; Red Son),
Elseworlds? Other times? (Gotham by Gaslight);
Pre crisis Imaginary stories? (Whatever happened to the man of tomorrow? Superman Red, Superman Blue. Yes people, there were comics before we were born. Wow).
