When I say this I mean stories that are significantly different from the normal DC universe. Basically think more Red Son than Kingdom Come.

Those will likely be the top 2 picks on most lists. Some other ones of note: The Nail, which is the DCU WITHOUT Superman (till the end) is OK, but its sequel, Another Nail, is one of the best books ever written and features him prominently. The Dark Side is neat, where Kal's rocket lands on Apokalips. If you count it, I think All Star Superman pretty much takes the cake. And although the interpretation of the character isn't one I'm fond of, Injustice is very entertaining. Though its more of a DCU story, New Frontier comes to mind. I also love the Ultraman origin issue we got in Justice League during Forever Evil.
Secret Identity is a pretty big departure from the DCU (superheroes are only from comic books, except for Clark Kent who gets his powers under mysterious circumstances but is most certainly born on Earth, etc.)
Elseworlds:
Red Son
Son of Superman
The Dark Side
Last Son of Earth/Last Stand on Krypton
Other out of continuity stories:
Secret Identity
Speeding Bullets, The Super 7, Secret Identity, Superman: Kal, Superman: War of the Worlds.
Superman's Metropolis. The film Metropolis is in my top 5 and Superman is my favorite hero, so its a match made in heaven.
Does Injustice Gods Among Us count?
It doesn't have the Elseworlds brand but it is not cannon either.
Yeah, I'd say anything not on the Prime Earth is elseworlds, including the Earth One series, all-star, game tie ins etc. I quite like Injustice, but I wouldn't say its a favorite portrayal of supes. Interesting for sure, but the fundamental idea of him losing it never feels true to the character. I have to view that particular iteration as a weaker-willed and more ambiguous character to buy his actions.
Kal, The Superman Monster and The Dark Side are all great. TSM has some of the best incorporation of main continuity I've seen in an Elseworlds- it's always fun to see how much you can incorporate and how you can twist it. Highly recommend the lot of 'em.
SUPERMAN: SECRET IDENTITY by Kurt Busiek and Stuart Immonen
SUPERMAN & BATMAN: GENERATIONS, An Imaginary Tale
ACTION COMICS ANNUAL #6 by John Byrne
And add stories like the Armageddon 2001 annual where Superman becomes President of The United States, or All Star Superman, but they probably don't qualify as "significantly different from the normal DC universe", in the vein of Red Son.
Speeding Bullets for me. Like the take on both the batsuit and super suit in this book.
Superman Secret Identity I really liked that story glad others did too
Secret Identity is great. I let some friends borrow that one, who aren't really into comics, and even they loved it.
Some other variants that I really liked:
Red Son
The Dark Side
The Nail and Another Nail
Last Family of Krypton
Speeding Bullets
The Super Seven (glad to see others remember and enjoy this one)
All Star Superman
There was an Armegeddon 2001 tie in for the Superman Annual where Superman is president, that I loved too. I'll have to see which annual it was. They even went into how Kal-El, a known alien, could get elected president. A really interesting story that I should dig out of my collection and read again.
It was Action Comics Annual #3
Gorgeous stuff by Tom Grummett.
That version (Byrne) of Superman was able to be President because of an aspect of his origin that almost every other version of him didn't/doesn't have
