It depends on the mission and my Shepard but Garrus, Liara, Javik, & Wrex were my favorites. I warmed up to Vega and Tali in my second playthough of ME3.

I rarely make a team without Shepard in it, so I guess I vote for him/her.

I will say I like Garrus best as a companion character(as much as I love Wrex he was a companion for one game and a single DLC and an NPC for the rest), in fact he's one of the top Bioware companions ever imo, mostly because he was one of the few to stick with Shepard almost without question throughout all three games and had some great character growth.

Thane is my favorite. Garrus, Zaeed, Kaiden, and Tali are great too.
