With issue #2 out, I updated the three classified zones (spoilers!). Also, I'd like to start tracking the barons of each domain, so I added a few based on what was revealed in this issue.

Marvel's online Battleworld map (which is still so broken) confirmed that Valley of Doom is where 1872 is taking place, Doomgard is the headquarters of the Thors, and Doomstadt is Doom's personal domain. So the list goes something like:
1. Greenland (Planet Hulk)
2. Dystopia (Future Imperfect)
3. Domain of Apocalypse (Age Of Apocalypse)
4. Egyptia (Forever Yesterday)
5. Technopolis (Armor Wars)
6. Valley of Doom (1872)
7. Spider-Island (Spider-Island)
8. The Regency (One More Day)
9. King James’ England (Marvel 1602)
10. Weirdworld (Weirdworld)
11. K’Un Lun (Iron Fist)
12. Utopolis (Squadron Supreme)
13. New Mars (Killraven)
14. Doomgard (Thors)
15. Higher Avalon (Captain Britain)
16. Arachnia (Spider-Verse)
17. Marville (Skottie-Verse)
18. The Eye Of Agamotto (Dr. Strange)
19. Doomstadt (Doom)
20. Manhattan
a. Attilan
b. Manhattan (616)
c. Manhattan (1610)
d. Monster Metropolis
21. The City (Korvac Saga)
22. The Warzone (Civil War)
23. New Quack City (Howard The Duck)
24. The Far East (Where Monsters Dwell)
25. Valley Of Flame (Devil Dinosaur)
26. The Hydra Empire (Hydra)
27. 2099 (2099)
28. Hala Field (Captain Marvel)
29. The Monarchy Of M (House Of M)
30. Sentinel Territories (Days Of Future Past)
31. The Wastelands (Old Man Logan)
32. Mutopia (E Is For Extinction)
33. Westchester (X-Men ’92)
34. Killville (M.O.D.O.K.)
35. Arcadia (A-Force)

40. New Xandar (The Infinity Gauntlet)
41. The Shield (S.H.I.E.L.D.)
Buh-bye
Awesome! I had a feeling that 1872 must be around there since it's all Elseworld/historical domains in that region. Now we just need to know where X-hinction Agenda and MC2 are, among the odd other one.
Does anyone have any theories on the location of places like the MC2 area or Mojo's? I thought the latest handbook would help to clear things up, seeing as it's past the point of relevance for other books, but unfortunately not.
Probably part of a domain similar to how Squadron Supreme had five smaller domains, but those weren't listed on the map.
I got the feeling when reading the MC2 backup story that it was taking place outside the realm of Secret Wars as a standalone/continuation of the previous MC2 stories.

MC-2 this is the backup story in SW Spider Island. I originally felt it was set in The City, or Forest Hills zones, but the stars in the night sky don't put it on Battleworld, unless the artist got it wrong. Then MC-2 could be another dimension? It's possibly the region where all other Alternate Spidermen were with Spider Gwen, Arachnia, the SW Spider Verse book?
Looking at the stars in the MC2 story, it looks more like a colouring thing, rather than a penciller error. The Secret Wars Spider-Verse series also features stars in the background in issue five. We can pretty much chalk it up to art errors, I think. I don't have any of the series covering The City or Forest Hills. Is there anything else that would preclude the MC2 story from taking place in either of those places? It might fit well there, ignoring the stars thing, because obviously the Parker family home is in Forest Hills and the events of the story are set in New York City. I think it's perhaps unlikely the MC2 and Spider-Verse Domains are one and the same, considering Norman Ozborn is running the place and with all the Spiders about, you'd figure May would be drawn into events as the others were.
By the way, the references to Secret Wars I was referring to are the alternate universe Ben Parker reading a newspaper with the headline 'Doom War' and a person picketing outside the Avengers Compound with signs that read 'Doom Lies' and 'This World is a Lie!' There's also another person with a 'The World is a Lie' sign outside The Spider Shoppe.
