It's interesting to speculate, but I think they would've eventually patched things up. Marvel tends to stay away from things like divorce. They've had couples separate before. Peter and Mary Jane did it. Reed and Sue did it during Civil War. I don't see why Cyclops and Jean couldn't do the same. Even Emma Frost admitted in Uncanny X-men #2 that he never stopped loving Jean. And she's made it clear how much that bothers her on more than one occasion. I remember in the Fear Itself crossover how it nearly led her to kill Hope. And I don't think her relationship with Cyclops could've survived that kind of insecurity.
In addition, I think Cyclops/Emma got stale way more than Cyclops/Jean. The Cyclops/Jean relationship involved big sacrifices, raising a child together, and major dramatic moments like their wedding and the Phoenix Saga. I'm not saying Cyclops/Emma didn't have their moments, but they never really got that serious. They never talked about marriage. They never had any kids. They never really talked about their future together. I find it strange that people like Fraction called it mature when their relationship had the depths of a bad porno at times. In fact, I can't think of any really deep moments they shared together after Joss Whedon left Astonishing. That's not a mature relationship. It's not built for the long run and I think the Namor situation showed that.
