Doom. Probably one of the most interesting characters in the Marvel Universe.
But I actually prefer him when he's a rogue element working alongside the good guys, such as in Infinity Gauntlet or during his tenure in the FF.

Amazing Spider-Man #1 had my new favourite supervillain group: The Menagerie. White Rabbit, Hippo, Panda-Mania, and Gypsy Moth.

He's new (as in just appeared in Elektra #1), but Bloody Lips is a creep villain, and I love him. Chomping on people and animals gives him their attributes (knowledge, capabilities, he can speak in their voices, etc.). It will be interesting to see how Elektra fares against him, and if he'll eventually show up elsewhere.

I'd also add Loki and Mandarin, both are great.
And finally, Magneto- enough with the reformation already, make him a villain again. He's so much better as a villain who has a point than as a reformed former villain. They have plenty of characters like that.
