Storm, Jean Grey, Emma Frost, Rogue, and Kitty Pryde.
That sounds fun. In this scenerio I would also like the X-Men to have the Hellions as Rivals, led by Emma and maybe Psylocke, to spice it up and create a sort of different idealogy.
Revising this reboot then:
Xavier's School:
Cyclops (Leader type, Stick in the mud), Storm (Free Spirit, fish out of Water, Second in command, but eventually takes over for a bit), Dazzler (She would bring the heart and drama), Colossus (Strong silent brawler who grows out of his shell) and Kurt (He can be comic relief but have the tragic stories once in a while)
Jean is with Xavier because he's curious about her powers, so he has sessions with her, triggering Maddie's suspicions, since the school's real going ons are not public.
Emma/Psylocke's Academy/Hellions:
Havok (Cause it would be interesting to have him to rival scott and then you got your GoblinPrince when Sinister does his thing), Dani Moonstar (Someone strong will to question Havok), Northstar (Why not?), Sunspot (Just to have a proper elemental) and Wolfcub (jus to mix it up and have a physical mutation here who would need to be kept hidden)
Emma would also try to get Jean into their own school.
I think a reboot of the O5 would also require a shift in tone. If you think about it, the academy is less like a normal high school and more like a meeting place for some weird cult, so the stories would have to convey that kind of disturbing and unsettling feeling instead of resorting to typical schoolyard shenanigans.

Scott & Jean would be together (initially), Logan flirts with Jean, Emma flirts with Scott, and Iceman is well... icy.
If they were to ever reboot the whole history of the X-men they should rebuild the mythos with the character that made the book so exceptional in the first place. The All Different X-men.

Then include other classic characters; like Dazzler, Banshee, Sunfire, Thunderbird and Rogue.
Only geezers like the not-Original 5.

If you think about it that's actually part of the angle they took with Season 1. Jean spent most of the book talking about how Xavier was a pretty shifty old man, noting it freaked her out how he mentally influenced Angel's parents to get him to come to the school and how incredibly bizarre it is that this prof was training teenagers as foot soldiers and then sending them off to face dinosaurs unsupervised. It all came to ahead when the lid blew off the fact that Xavier and Erik we're buddies that would get together and play chess in-between missions where their students/henchman tried to pulverize each other.
This would be my ideal for a reboot.
You have Charles Xavier and Magneto recruit the first class of X-Men with Banshee, Mystique, and Morph as fellow mentors.
The first class is: Angel, Avalanche (more Lance Alvers), Beast, Cyclops, Iceman, Marvel Girl, Quicksilver, Pyro, Rogue, and Scarlet Witch.
Over the course of Year 1 things are somewhat tense with Professor X and Magneto drifting further and further apart on what the true aim of the team should be: proactively protecting mutants or promoting unity and harmony with mutants and humans.
During Year 1 the following are recruited to the school, but do not join the team: Havok, Polaris, Shadowcat, Storm, Colossus, Mastermind, Blob, and Toad.
At the end of Year 1 a mission goes awry, Morph is killed, and the disagreement between Xavier and Magneto erupts in violence leaving Xavier in the wheelchair. Magneto and Mystique depart with Avalanche, Blob, Mastermind, Quicksilver, Pyro, Rogue, and Toad and form the brotherhood.
Banshee departs the school in the aftermath to follow rumors concerning his brother Tom and that he has a daughter.
Xavier doubles-down and continues the team now properly called X-Men with Angel, Beast, Colossus, Cyclops, Iceman, Marvel Girl, Shadowcat, & Storm. (Havok and Polaris who were the last recruits before the rift end up headlining the New Mutants.) Along the way they encounter others who join the team such as Wolverine, Gambit, Psylocke, and Nightcrawler, and Rogue defects from the Brotherhood and joins them.
Cyclops, Nightcrawler, Magik, X-23, and Hellion. With the original Brotherhood of Evil Mutants being Magneto, Mystique, Polaris, Scarlet Witch, and Quicksilver.
For a complete reboot:
X-Men:
Storm - team leader, isolated, longs to be 'one of the team' but has to keep her distance because of her powers, but still warmer and less self-involved than Cyclops.
Nightcrawler - the overt 'freak', but with a happy-go-lucky personality that makes his 'freakishness' endearing. Fun and fun-loving, as always, and the 'heart' of the team.
Psylocke - the 'pretty one', face of the team, and Xavier's pet student. Preferably she and Brian are half-Asian from the start so there's no body-swapping nonsense. Her family's wealth makes her a mix of Jean Grey's outgoing nature and Emma's snobbish tastes.
Colossus - the Big Guy, gentle giant and artist. He's the one who brings Storm out into the world with his patience and kindness, strictly as friends though.
Magik - The 'newcomer', the team is organized to rescue her from Limbo in the pilot, which is why she's old enough to be an X-Man while still being technically 7. Serves the Teen Titans Raven role of Snarky Teammate With A Dark Secret, while engaging in friendly rivalry with Nightcrawler over who's the better teleporter (hint: it ain't the Elf).
Mentors:
Charles - Same as before, but without the creepy pervyness or skeevy practices.
Danger - The Danger Room gains sentience but Chuck DOESN'T botch things, instead making her in charge of training the young team.
Beast - Go-to science guy for gadgets and chemicals.
Wolverine - slices his way in and out of the story as the Cool Big Brother. Minimize his appearances to maximize the effect.
Later recruits may include Jean Grey, Cyclops, Gambit, Rogue, Jubilee, M, Polaris, Thunderbird, Neal Shaara, et al.

I've always preferred my ideal X-Men to have one well-defined power (I don't care for the vague "my ill-defined energy can do a million different things" types):
Cyclops - concussive energy blasts (they do not have heat)
Iceman - cold temperature control
Colossus - flesh-to-metal super-strength
Nightcrawler - teleportation
Dazzler - sound to light
