I can see where you're coming from in the abstract, but we're talking about superheroes, here. The reader (or the viewer) has already bought into the idea that they're generally portrayed the good guys. A little bit of territorial possessiveness isn't a big deal.

I find it more disturbing because it's a hoary old cliche than the territorial imperative implied.

Not really. I refer to the city I live in as my city. Many do
I refer to the small town I live in as "my city," so it doesn't personally bother me.
They could be more inclusive, like David Ortiz (closest thing we have to a superhero in the New England area, outside of Brady maybe):
