I'm not acutally sure but he saw peter without his mask during New Avengers Breakout and Cap told him that he found him through a shield file so i think thats your answer, to the best of my knowledge they never did a hi i'm peter parker which tony saw.

When they did the "skin" storyline with J Michael Strazinski, I thought there was a mention there of Tony actually finding out some time. I was hoping I could learn which comic that happened in, the issue number.
