The Annual ends off with Clark getting stabbed... yet the following issue goes into the Truth storyline with no real conclusion to the annual issue. Did I miss something?

Nope, no story has followed up on that thread yet. Maybe after Truth is over an issue of Batman/Superman will be dedicated to it.
