Like most comic book crossovers, there has to be a real bad guy they can team up to fight at the end.

^ Heck, the initial press release even mentioned the potential for Godzilla and Kong to team-up later.
Here's what I think: Legendary has secured the rights to Mothra, Rodan, and King Ghidorah from Toho, and I reckon Godzilla 2 will be Godzilla vs. Mothra. I think they're saving Ghidorah for a possible 'Destroy All Monsters' scenario down the line.
