Mega Man X has all his weapons with his Ultimate Armor, Samus Aran also gets her best weapons and best Armor.

Pretty sure X takes this handily. Samus might have a chance if she had the speed boost from the SNES version, but that takes a while to build up and I doubt X would let her get to that point.

Assuming "best weapons and armour" gives Samus the hyper beam, she can probably outdraw X based on comic evidence, and the hyper beam should probably kill him outright. If we're not qualifying anything but the games here.... eh, X doesn't have anything big with a 100 foot range, and his timestops don't allow him to use other weapons without deactivating them, so Samus can probably just take to the skies and spam whatever attacks she likes until X is dead.

Screw attack is also demonstrably immune to some pretty big attacks, and unlike the nova thing X had in X4, Samus can remain in screw attack form indefinitely.

He still has to come out of it for at least a split second in the games. Samus can screw attack indefinitely.
